My upgraded pokestop got rejected an I appealed for it cause there are no criteria against it. So will it be checked again and when yes, with the upgrade, too?

Yes, it will be reviewed by Niantic.
No, the upgrade does not apply to appeals. Be prepared for a long wait as there are many many appeals in queue now.
If you are in a hurry to get your wayspot live, nominate and upgrade it again after improving your nomination.
