You have to nominate in-game. In PoGo you go to your menu>settings>Uploads and you'll see a section "Pokestop Contribution". Just follow the instructions that the game gives you and you should be good to go.

WARNING you are not actually submitting a pokestop. You are submitting something with the potential to be a wayspot. Your nomination once approved becomes a wayspot in the Lightship database. It then needs to meet the spacing criteria which is determined by Pokémon Go. They choose what they will take from the database to use in the game. So there are a number of hurdles that your nomination needs to get over.
