Also my upgrade was used before the automated process was finished (even though its sopposed to only apply after) so if this pokestop cant be nominated then i would like my upgrade back.

The recent change to upgrades only being allowed to be applied after 24 hours does not promise that your nomination will not be rejected by the automated process. It just makes it way less likely, since the automated process has usually acted by then. Did the rejection on your contribution specifically say it was rejected by the automated process?
