When you submit a wayspot and it is accepted, it will become a pokestop in Pokemon Go (unless it is too close to other existing pokestops/gyms according to the inclusion rules).
Within a certain area, a pokestop will be converted into a gym when you have 2 pokestops, then again when you have 6 and again when you have 20.
The pokestop that is converted into a gym is selected at random. The only way to influence this is to submit the wayspots in order of preference, which increases the chance of a preferred pokestop becoming a gym, but cannot guarantee it.
You cannot submit gyms and cannot guarantee where a gym will appear.

Gyms are chosen by random, and the number of gyms within a L14 S2 cell depends on the number of the smaller L17 S2 cells are occupied with Wayspots in PoGo. If there are at least 2 occupied L17 cells, there is 1 gym, at least 6, there are 2, and at least 20 there are 3 gyms.
There can be 1 Wayspot per L17 S2 cell; unused Wayspots that are already in an occupied L17 cell may get used as Power Spots. We also do not get to choose which Wayspots become stops/gyms/Power Spots, and this is quite fair; allowing users to choose which Wayspots appear in-game could possibly lead to some manipulation of the game board, which is considered abuse.

This is also a PoGo issue, not Wayfarer, as Wayfarer simply provides the database map of locations that could be used, but it’s PoGo that determines which become game play locations.
