This used to happen to certain portals a couple of years ago after a specific event. We found that if we linked those portals to something in game, they would show on intel as long as the link was maintained. I wonder if this is the same situation?

That is just a temporary fix. Hopefully Aaron will be able to correct the real issue for you. And I am not even certain this is the same problem.
If it is truly an Ingress issue then contacting the Ingress team may be more efficient.
The previous issue was after the “spooky sync” if you remember that - when a bunch of pokestops that shouldn’t have been were promoted to gyms. I think the underlying issue was something to do with Wayfarer iirc.
