So there’s no way to enforce density rules at this location? We’re de-facto missing a gym and worked hard to find enough to submit for it, so that is disappointing. Especially since gym creation is out of our control 
Is there at least something that can be done to prevent this from happening in the future? Trying to fix wayspots intentionally submitted in a wrong location so they become pokestops is not very rewarding if it means we could miss out on gyms in the future because “dead” wayspots (former pokestops) turn into “dead” gyms.
They are enforced already.
Give it a few days, it will auto-resolve.
