I nominated quite a few of pokestops, and even though it says they are waypoints in other games, they got rejected. So many of mine got rejected at once that I think they don’t want to take the time to help to put a pokestop in a small town.

If a wayspot already exists in the database but isn’t used in Pokémon Go, then attempting to nominate it will result in it being marked as a duplicate because it is already a wayspot.
Just be aware that on the map where you can see existing wayspots, there are also Power Spot imports that were added by the Pokémon Go team from a third party database. Those are not wayspots and will not show as duplicates to reviewers, but they also often don’t meet the criteria to be wayspots, so you shouldn’t be using them as a basis for what to submit.
You’re welcome to share some of your rejected nominations in Nomination Support if you wish. Just remember that nominations need to be a great place to socialise, a great place to exercise, or a great place to explore, and they also need to not meet any of the rejection criteria.

I hate that the prompt tells you that you are submitting a Pokestop. You are actually submitting a Wayspot, and as @hankwolfman explained, submitting it again will result in a rejection as a duplicate. We can go over the inclusion rules the community has found in more depth if you would like.

This is absolutely NOT the case. But it may be harder to find eligible Wayspots. There is a great topic here with suggestions for less populated areas: Tips for Rural Nominators
